Weird scratch / pop sounds with MIDI I get this right?

I just started with MIDI I understand the theories about it, but it is very new to the practice. I have an Axiom 25 key controller plugged into a Yamaha interface is via FireWire to Cubase SX3, where I spend most of free VST instruments. When I play / Record / playback, I get noise that sounds like pops and scratches on audio. POP and glitches with soft synths are usually caused by incorrect latency settings.
